So my question is, is the "Home Directory" what the Notes are talking about when it says "Original Files", or do I have to back up the Files in File Manager individually?
Download and install WinSCP from the link I posted above. You will need to provide credentials to it but typically it's the same as your Cpanel credentials. Your host should have detailed information on setting up a FTP client.

Once you have that connected you'll be able to view and mange files. For example you can just select the home directory and copy the entire folder and it's contents to your computer. It's very easy to use and would be similar to using the file manager in Windows.

The Cpanel file manager has very limited functionality and can be very cumbersome hence the reason you want to use a FTP client.
